I have a amore tower protein skimmer (cheap), it is just a air stone skimmer with a collection cup. The problem is the foam is coming into the cup, but the cup keeps filling up with water after a day or so. Is this correct? Should I dump out the water everytime it fills up?

Youve got the skimmer to low in the water, try moving it higher.

When I pick it up higher in the water, no foam comes into the container. Will this type of protein skimmer even work well?

no...
its more of a hassle then a benefit
need to know more about your tank. size and do you have a sump ... if so how big is your sump

Remora protein skimmer is the best for small- medium size tanks and its not too pricy

My tank is 30 Gal. with a canister filter and live rock

If you choose to buy a new skimmer, do your research. Some people love the Remora, others hate it. Those that didn't like it often mentioned it was noisy, which is one of the reasons I chose a different skimmer.
