I just got my first zoas 1 week ago 2 or 3 of the ones that are not in the cluster have begun to bulge at the base, other than this they look great they all open when the lights come on. Could this be reproduction?

It's just the way they retract their polyps in lack of light or when they are irritated.

I have some that are fully open but still have a bulge at the base....as if there was a new polyp forming..

Hi. I'm no zoa expert, but I have seen some of my zoas spreading by sending out what looks like a growth across the rock, from which new polyps pop out. Not the greatest picture but it's all I could get at here at work. I circled the growth part that it appears is one way that they spread:

I also have some that seem to just pop up on my rock.

The bulge are like a bubble of tissue only on one side of the base

It looks like the zoas "mat" is expanding, your water is doing just fine. They're spreading!
