Just curious as the Brain seems to be going along with it... Will I have problems if this continues?

Watch and wait. It's believed that clowns have the ability to mask their presence by incorporating the slime coat of their host into their own slime coat. The brain may not even know it's there.
I've seen a couple clowns host inside a clam before at the aquarium that Sanjay runs at Penn State.

the problem might be a night when brain coral open their polyps--they might not like the irriatation like torch coral--but unlike torch coral it will be hard to observe if they are irritated unless you can shine a light in

I had two ocellaris that hosted in an open brain coral. the coral never seemed to mind.
