Upgrading firmware on AC Jr

I just ordered this:

With those two items will I be able to upgrade firmware and leave a computer connected to the AC Jr with no issues?

You just need the serial cable (our part #SERPC9 - marine depot part # NS7111), to upgrade the firmware on the Jr with a serial port.

If you are going to have the computer permanently connected to the AquaController, then I recommend you install an isolator as well (part #SERIPC9).
