are the bright highlights that we see on the tips of sps that make it look like it could glow in the dark.. fluorescent proteins?

That and pigments. There are some other symbiots that are red, but Zoox. are golden brown.

They are produced by the organism.

I think that's correct. Many animals cannot synthesize their pigments, though, and depend on their diet for coloration chemicals or their building blocks. Clownfish are in this category, for example.
