I have a dog faced puffer and he loves fresh clams in the shell and krill.

Does the shell have any minerals that are good/bad for the water?

Should I remove the shell as soon as he is done eating or leave them for a time?

I would leave the shells in and let some of the inverts feed on any morsel left. If you have nothing else in the tank that would do that then remove the shells so the leftovers don't turn into ammonia and then nitrates
Shells do contain calcium but "I don't think" that it disentegrates that quickly to help the water

after everything had a chance at the shell leftovers I would remove it then because detrius and organics can gather in and under them
