Would it be a bad idea to put some chaeto in my sump during my live rock curing?

No, it will absorb the bad stuff but i wouldn't because i don't know the side effects.

side effects getting alot of chaeto a the end with lighting

As long as the Chaetomorpha doesn't get snarled in the pump, that should be fine.

I also do not see a problem adding the Chaeto as long as their is proper flow and lighting.
