I bought a skimmer off ebay (ASM G3, I think) that came with the usual Sedra 5000 pump. The pump ran rough, so I opened it up and it had a broken ceramic shaft. I ordered a new new one, but the pump still runs about the same: very rough with hardly any bubbles or water flow.

I have another 5000, so I opened it up to make sure that I have the correct assembly and all the parts. I do.

The pump runs, but it's just rough and lots of vibration. I'm thinking there must be something wrong with the coils and not the impeller assembly.

Any thoughts?

if the ceramic is cracked or chipped at all, it could groove the inside of the chamber. can you swap out with the other impeller for i little while, or just dont run the skimmer till you get the replacement in. just my .02

Check the impellar housing itself. It may have a deep groove or even oval altogether so the impellar isn't actually rotating in a perfect circle.
