I would like to mount shrooms attached to rubble to some rocks in my tank using gell super glue. Any risk of the glue making contact with the mushroom tissue?

I don't think you'll be able to do it. I believe that most soft corals will sucrete a mucus and the glus won't work. I've tried it with Ricordea that had tiny pebbles and they always detacted.
Your best bet would be to rubberband it to the rock, just make sure the rubberband is loose.

I tried it last night, the mushroom wanted nothing to do with it. Within a few minutes it released itself from the glue. One last a couple of hours before he disappeared.

If the mushroom is attached to a large enough piece of rubble for you to apply glue to only the rubble, it should work just fine. If the rubble is too small and you get glue all over the foot of the mushroom you may irritate it and it may detach from the rubble. Usually if the piece of rubble is large enough to handle without it breaking it can have glue applied to it successfully.
If the mushroom detaches from its small piece of rubble, you can get it to attach to another by placing the mushroom in a shallow dish filled with pieces of rubble. Place the dish at the bottom of your tank with some netting over the top allowing light and water flow, but not allow the mushroom to float away with the current. The netting doesn't need to touch the mushroom, and actually its best if it doesn't. In a week or two the mushroom will have attached to one of the pieces of rubble and then you can place it wherever you want.
Regarding risk to the mushroom, superglue was invented as a replacement for sutures in the medical field, so there's not really a concern to the tissue of the coral. But as others have said, using it to secure soft corals is pretty spotty, at best.
