I am planning on getting a 6x54watt t5's with individual german polished reflector or 2x175watt with 2x40watt vho fixture. I am planning on keeping basically softies, lps, and some sps and anemones. Wich light would be best to have to keep corals?

I have a 90g tank 48" and these lights are 48" long.

Either one should work for what you are planning.

I personally like MH, but that is me.

But will any of them penetrate through the bottom of the tank? Im planning on having corals on the sand or bottom of rock work.

Depends on what corals you want on the bottom. If you want to keep SPS on the bottom, you may want to think about going with 250s if you use MH. I can't speak for T5s, since I don't use them.

If heat is an issue, go w/ t5's... personally, I'd go MH/VHO. GL ;)

Well im not thinking about putting sps on the bottom, more like zoo's, mushrooms,softies, and some lps's.

you will be fine with the T5 then unless your need the shimmer of metal hallide
