Ok so.... I have a 40 gallon reef tank set up right now, with an eheim canister filter, a hang on whisper 110, and hang on skimmer. AKA i don't have a sump. I ALSO have a 12g nano that I have had setup for quite a while that has no fish and an abundance of sponge, copepods, starfish, and mushrooms. I want to attach this 12 gallon to my system, add some cheato, and use it as a refugium. Does anyone have any suggestions about how I would do this?

To be honest, it's going to be tough sectioning off a 12g nano to be a fuge for a 40g reef.
If anything, you'll need a HOB overflow on the 40g, then glass to silicone in as baffles in the nano, and a return pump into the 40. But at the water level's you'll want to keep to be safe in the 12g, it's going to only be something like 6-8g of extra capacity.
IMO I'd get a 20g long and use that as a fuge/sump
