What is the function of the black plastic cover on the end of the wet side assembly? At first I was going to remove it before mounting, then I thought better. Is this referenced anywhere in the users manual?

The pump will not function without this cover. It is there to provide a friction surface between the wet end and the glass and to cover the spinning magnet, thereby protecting your aquarium.
