It's recommended to run the cheato opposite the main lighting schedule. Something about maintaining PH levels.

Rook is right pH rises when the lights are on (function of photosynthesis) so running reverse daylight will help keep the pH stable.
Your lighting should maintain the cheato, though.

The idea is to run 2 separate lights, one for the tank, one for the refugium. Run these on alternate times ie. display lights on @ 8:00, off @ 18:00, refugium light on @ 16:00, off @ 8:00.

Cheato or other macro algae will help reduce nutrients in your tank by feeding off of them. It is fine to run it in with the same light cycle as your tank. It will not harm your tank.

If someone has the ability to run it on a RDP (reverse daylight period) it helps to stabilize pH. If this is not an option, don't worry too much about it. You should still see benefits from the macro algae (if there is enough of it and you prune it regularly), you just don't get the added benefit of reducing the pH swings.
