Do most people use an open 90 on suction side of pump (submersible) or a short straight run with a strainer. Hate to suck up something other than water in pump.

I use the supplied strainer and sponge that came with my mag 9.5 works great for me. I clean the sponge out about once a month

That depends on the type of pump you are using.

Using a 1260 ehiem on a 60 gal w/ sump w/ fuge. not sure on stuff over flowing into fuge ... so afraid of sucking up a clump of cheato or stray fish taking a ride thru skimmer chamber and bubble trap. Also want the intake of pump to be closer to bottom of sump so a 90 is given but maybe a 45 with strainer would work.

First you should section off the return pump area to eliminate any potentual problem with sucking something into the pump.
Any fish near a eheim 1260 is probally going to get sucked into it even with a strainer.
On my tanks that I use a submersable pump, I do use a pvc 90 pointed down so that if the water level gets low in the sump, it will keep pumping water.
