are you putting any meds in the tank? What besides water are you adding to the tank?

I could be wrong, but the only thing that may be causing the flooding is the bacteria. I would stop adding that asap and wait a couple days to see what happens. 3 weeks is a little long for a skimmer to break in so we can rule that out. Maybe cut the skimmer off for a day and see what happens the next.

no such thing as over bacteria for long. If there is too much- the population will die off.

What do you have in the tank thats living (besides bacteria?)

new skimmers have a break in period read all your instruction carfuly, you should be running it at 50% for a bout 3 days untill it "breaks in"

Until the interior parts are coated with slime/algae, they tend to produce a wet skimmate, or in some cases, none at all. Microbubbles are also a problem during the break-in period. The duration of the break-in varies, but with the last skimmer I purchased, it was about six weeks.
