I have a mushroom that sits next to a rock, and when it fully expands shortly after it shrinks up and turns somewhat brown. I did notice small aiptasia next to it, and was wondering if maybe the aiptasia was stinging the underside causing this. Would this be logical?

yes, stings from aptasia will cause just about any coral-type creature to retract. The browning is probably a simple matter of the coloration appearing altered when the coral is contracted vs. expanded where it's tissues reflect/absorb light in a different way.
