I decided to put a piece of acrylic over the middle and lower inlets so i would get better surface skimming. But since I did this, the 3rd chamber is practically empty and the 4th chamber is also somewhat low. Is there anyway to fix this?

add more water- there is not enough in the tank (as you currently have it) to overflow the top and still fill the other two chambers. When you add water.. just watch the chambers fill slowly- should be no problem.

For future- you will see these chambers get low when evaporation occurs vs. the tank itself lowering in water level.

It helps but when I add more water, the water level in the tank is too high and spills over to the back, which means that some of the water is not being filtered properly.
