Is there any difference in using hard pvc and the clear flexible tubing? Which one is better to use?

Depends. What are you trying to plumb? What fittings/connections does your stuff have on it? What are your criteria - is flexibility more important? Vibration resistance? Price? Looks?

Another major difference between the two is the interior size and the amount it will crush during a bend..

If you want a good flow rate with low friction loss, using hard PVC will normally give you much less friction loss, since just the fittings for the flexible stuff are much smaller internal diameter than the hose is. Plus with the flex when it bends it crushes giving even less for an internal diameter
