I have a 375 gallon tank (96x30x30) and I can't get a wave with 2 waveboxes going.

Now, I DID have a wave going - a 2 inch wave - before the return got turned on. So it's not the rockwork, the water level, etc. They are on the same end of the tank pointing down the front and back with a clear shot down the tank. The ONLY difference is that now the return pump is on, that killed the wave. The return is NOT pointing at either wavebox, but IS powerful. The return is a Dart and it's fully opened. How can I get some waves going with the return pump on??

maybe you can put them on opposite sides of each other. .i.e facing each other

It may help to place the return on the same side as the waveboxes. I suspect you just need to retune the wave to account for the increased height, I don't think a dart would be that much flow on a 375 that it would kill the wave.
