gold stuff in the substrate

gold stuff in the substrate and on the live rock... I believe it to be diatom algae... Should I just let it run its course? 0 nitrates

Make sure there is plenty of flow in your tank and only feed what's needed. If it gets too bad you can back off on the lights a bit.

We really need more info though. How long is the system up? What triggered the bloom? If it's a new system then..yes...let it run it's course.
