how do you get things from being caught into the intake of your pump set up for a closed loop set up??
If using a 4000L:Hr pump I can imagine the suction this brings with it pulling this amount of water into the pump?
are there things available to cover the plumbing?
for example when using 1 1/2" tubing?

When I had one I did two of these strainers (http://www.marinedepot.com/Suction_Screen_1_1_2_inch_Slip_x_6_inch_Long_Slip_Fitting_Strainers-Spears-FT8611-FIFTSTSP-FT8632-vi.html)off a T.

You can use these to cover the bulkheads in your tank so that you can avoid sucking large items into the pump:

You should also consider putting a manifold off your input and run a couple of smaller input lines to reduce the suction at each one. I use a gold super dart for my CL (2" input) & run 3 1" inputs connected it with a strainer on each one
