will cork or rubber have an impact in the chemistry of the water?

Cork will decay over time. If it's a composite cork or has been treated somehow, it might contain some dangerous chemicals. There are a lot of products called rubber. I don't know enough about them to say what kinds of problems you might have with them.

depending on what your using this for maybe the cork wont be so bad since its natural wood. And as for rubber i hope its ok because every water pump i have ever purchased came with small rubber feet.........but again there are diff types of rubber

i am trying to find something to use to place it under the return pump to take away vibrations

Okay, you might want to try some of the suction cups for pumps. They won't be toxic. I would avoid using other "rubber" products. One person used a mouse pad, for example, that did quiet the pump, but killed a lot of the tank. I might try a filter pad or two, as well.
