I upgraded my membrane and thus need to put in the new flow restrictor. I have the flush kit installed, and the old flow restrictor was inside one of the tubes on the flush kit. The new one is too long to place in that tube. So is putting the new restrictor after the flush kit on the waste line where I should be placing it? I haven't yet measured ratio / cut the restrictor, so if I do need to cut it back, is it then preferable to place back in the flush kit tube where it was, or does it not matter?

So based on this Membrane Replacement guide I found on your site, it sounds like I can just leave it in the drain line after the flush kit and adjust length from there as needed? ... http://www.spectrapure.com/manuals/PRINTER_FRIENDLY/memRepGuide.pdf

No, the FR must go in the line parallel to the ball valve. If it is too long, disconnect the downstream Tee and thread the FR through the yellow line and then on through the tee and then re-connect them.
