Any advice on how to get a good maco shot of these buggers while simultaneously maintaining focus? They never stop moving!
(I have a DSLR and a tripod)

You can use continuous focus to keep moving objects in focus.
Your camera should have it.

A true macro shot of a moving fish is going to be almost impossible if you want any depth of field at all.
I would zoom in using a more standard lens and then crop to your desired look. Adjusting your shutter speed on the DSLR will allow you to freeze a moving fish. If you use the auto settings then the camera should have a setting for "action", "sports", e.g.

I use a 580EXII flash to up the shutter speed to 1/4000th and it allows f/11 for DOF. I manually focus and set it to a particular point and wait until the fish swim through that area. I also handhold my shots. ISO100. Don't aim the flash right at the subject, let it bounce off the surface of the water
