I'm quite new to keeping a SW aquarium and I'm planning the setup of a 90 gallon reef ready aquarium and need a little help. What should the water level be in the overflow area compared to level of the rest of the tank?

doesn't really matter. the water level will be determined by the height of the drain standpipe. I like em nice and tall so that they stay quiet with no splashing

... and welcome to RC
I also run the water in my overflow pretty high to eliminate an audible water fall.

Same here. The fall distance is about 3/4 inch.

Many of the popular noise reducing stand pipes have their input height adjustable. The shorter the fall, the less noise. My wife is noise crazy.

Alright thanks for the advice on that.. Also what's your take on having flexible tubing vs. Rigid that runs to and from the sump and bulkheads?

Yeah I need it quiet as possible so I won't drive my roommates nuts :p

i like flex as it will help eliminate vibration from the return pump... just my opinion

I would also think that with the flexible tubing you could get a better water flow back to the tank from the water pump would that be true?

I like to hard plumb everything. It is easier to arrange your plumbing design and looks neater too.
I agree with the taller pipes. I also used pvc for everything. Mine is nice and quite in the living room
