Do you have any fish yet? You might want to shut off the skimmer for a day or two. Sometimes, after a water change, my skimmer doesn't skim good and creates micro bubbles, so I shut it off for a day and when I turn it back on, no bubbles. Also, if you have a gate valve on the skimmer, you could try turning the volume coming out of the skimmer down, so the bubbles stay in the skimmer.

Turn that canister filter off for a few hours to see if the bubbles stop. Canisters are really not designed to work without a gravity feed supply. Because you are pulling water into the canister filter from the sump, you may be creating a cavitation issue in the canister filter pump, creating bubbles. Just unplug it and see if the bubbles stop. You really should feed the canister from the tank too.
Then alternate turning the skimmer off too see if thats the culprit.
