RO/DI units?
How come my waste water flow does not stop after I have stopped producing cleaned water?
Is this a fault in the device or is this the way it goes and I have to shut down the device all the time or just stop the water supply to the unit every time I am done producing water?
if so how ever can an auto top off device be connected to this unit???

It sounds like you placed you gate/ball valve in the clean water line, you need to place it in the supply line to cut off the water supply to the unit.

Another solution would be to add an Auto Shut Off Valve to your unit, so when you shut off the clean water line it should shut off all water circulation. If your unit have it and the waste line keeps running, something is not connected right or the auto shut off valve is faulty.

My husband installed a shut off valve on the water line that supplies water to my RODI unit. Once I'm done making water, I just shut the valve and it stops the water from flowing into my unit. The waste line dribbles for a minute or two then I'm done.

+1 you need an ASOV
