I just bought 2x6100's w/multicontroller for my 180gl I'm setting up in 6 months. Can I put them in my 65gl for the time being to get some good flow in there and help the coraline grow?

If it is barebottom then yes. If it is sand then you will have quite a sand storm.

If it's bigger pieces of CC you could probably run them wide open, otherwise probably around 60%.

So if I just put one on the opposite side of my overflow and don't point it Straight I should be fine. 60% should be ok or should I put it lower. Is that bad for them to run them not full blast for long periods of time?

You can run them at whatever speed you want, with no damage done to the pump. That's the great thing about these pumps. I would try the back corners facing the front of the glass on an angle first. If that doesn't work, try them facing each other on the sides of the tank.
