If you're talking about a regular glass aquarium built with silicone seams, then it would be nice to calculate the thickness of the seam when cutting the glass, but in practice it's not usually done (IME at least). Most glass places will have a cutting tolerance for large sheets that would be bigger than your allowance anyways, so it wouldn't really matter.

I don't when I build a tank. But I do make the bottom glass a 1/16th of an inch bigger than the estimated size of the side glass. But if you are going to do the sides attached to the bottom edge rather than sitting on the bottom glass, I'd be paying closer attention.

I always attach the side panels to the sides of the bottom and have never worried about the silicone. I also raise the bottom panel a 1/4" +/- so there is no need for a mat.
