Ah, ok, you should have used pre-stain so they all take the stain evenly. I used wooden dowel to cover the pocket screws and wood filler on little chips and imperfections on the wood edges.
For poly, I find it worked best to thin it (must be oil based) with mineral spirit and wipe it on. Or you can get ready made wipe on poly.
