I am not sure what the best setting is on this model (I have one in each rear corner). If I choose auto adjust the food timer does not work. Why is that?

Auto adjust is not a mode, it is a way to tune in the wave, once you see a wave you press the mode button again and Wave mode is set with that frequency and then the food timer will work. In general if you only have the pair of pumps, pulse mode is the most effective, you need a directional current primarily with the wave being a nice addition if you have more pumps.

Thanks. Any suggestions for the pulse and power settings?

I would start with pulse mode, 100% main power, 20% pulse power and 3-4 second pulse. If you are going to connect the two pumps, set the other one to external/inverse mode, it will then be at pulse speed when the other is at main speed. Turn down main power as needed if it is too much for your tank.
