How long has it been running? when we were breaking it in over the course of a week we first had the mass of micro bubbles then we had a siphon issue on the drain side. We fill the cup every 2 or 3 days at this point and it is nasty brownish looking stuff. Just let it break in and the issues should pretty much vanish.
